COS from L1 to H1 was applied in April 2017 with i94# 12345 and was pending, but I traveled out and returned to US in June 2017 received i94# 54321. In Aug 2017 received I 797A approval with COS approved with i94# 12345 and is valid till 2020. My question is which i94# is considered as latest and valid.

The I-94 you received during August 2017 approval is valid one.
