I'm currently on Non Profit H1-B and I got my passport stamped for the same visa, now a profit company filed for new H-1B in the recent quota and my visa got approved. I'm planning to go to India next month. Can I travel with my Non profit company stamp without any problems since my new H-1B is already approved and isn't activated yet?

If that visa stamp is valid, then you can. Carry your latest 797 and the employment letter.
