For this project I believe my company will file a work permit for Canada and I will be travelling every week. I wanted to know 1) If there are any known issues/ risks with this? 2) Will this cause any impact in initiating my GC process? Thanks.

You need to discuss your situation with your employer's attorney and tax consultant since you apparently are not relocating. If it is a long term project, you may benefit from a move but only the professionals with full knowlwdge of the situation can properly advise you. GC is for future position. Your employer may file when you are outside the US.
