I140 applied in March 2011, applied on wrong company name

Hi All

when i started in 2008 in my current job at company "A" it was in the process of being purchased by company "B" , my PERM process was started in June 2009 but was filed in March 2011 but they applied my PERM for company "B" instead of company "A" by mistake, i know this sounds crazy but this is what my immigration attorney is saying even though my company was purchased by company "B" they still should have applied my PERM for company "A" not "B", so they are advising that they would like to start from scratch & file new PERM to correct this. i really don't believe that they should re apply for my PERM just to fix this simple issue, i would really really appreciate if any one can give me any suggestions on how to fix this. i asked them to show any documents that prove that they did a mistake but they refuse to share any documents related to PERM.

Sorry, a correction, my PERM was applied on March 2011, I-140 was applied in Nov 2011.
