If I want to stop my H1b transfer application which is in pending state to respond RFE and continue to work for current employer. Any effect on my current job?

I have received RFE ( letter of speciality occupation ) during my H1B transfer and it is almost 60 days passed for RFE is not responded. 

Now, I have changed my mind and I want to stay with my current company and I want to stop the H1b transfer. How to stop the newly initiated transfer application? What will happen if RFE is not responded in the time limit, will application will close automatically ? Will there be any effect on my current job or H1b visa.

How to stop the newly initiated transfer application?  - Your petitioner will take care of it not you. Let your petitioner know that you are not joining them.
