Hi,

I was working for client x through a Desi consultant A from the last 10 months on OPT(The taxes were as per OPT regulations). 2 months back the company A has applied my H1 and it was approved on Dec 23rd 2011. So my first pay check was run on Feb 1st(for the period of Dec 23rd to Jan 31st) with COS (I94), but due to confusion my employer did not change my status in the payroll and deducted my taxes as per the student/OPT status. will this be causing any problems in the future, Please let me know what action should i take in order to rectify the mistake.

Thank You in advance.

No, when you file tax returns it you will owe money to the govt and pay it asap

I think this is wrong. Fed and State tax are same in OPT and H1b status. Only medicare and SS taxes are not paid during F1 status. There is no way to pay these taxes directly to govt during tax filing. Tax filing doesn't consider your SS tax and medicare taxes. The only way is to pay these to pay the employer.
