H1b Stamping - Urgent Guidance

I was in US for two and half years. Got stuck in India during H1b stamping. Embassy called the wrong department and later denied my application. 

 

Now after give years I went for new H1b stamping through same company. Initially approved the visa but called for re interview. VO only asked the reason for previous denial and took all the documents such as I 797, passport, I 129 and said they have to do some verification. I did explained to him about the verification from wrong department. Please guide if some has come across similar situation.
