H1B extension I129 approved but I94 rejected

I have a valid H1B from Company A till Nov 15th 2012 for which I had worked till June 15th 2012(Friday) and moved to Company B on June 18th 2012(Monday) .I got my I129 Visa approved but my I94 extension denied stating that my Company A H1B got revoked on Jan 3 2012.However my Visa was not revoked by Company A and I was getting Salary till June 2012 from Company A.More over I traveled to India on April 2 2012 and re entered US on April 15th 2012 .If my Visa was revoked they they would have caught me in POE when I entered US.I am confused what should be the next step that I have to take so that I can continue to work for Company B.Please advice.
