H1 transfer and extension.

My H1B with company A was valid till Sept 30,2018. I94 was valid till 10 Oct, 2018. 
Comapany B filed for H1 transfer in June 2018 and I started working with them on receipt notice. Transfer got denied and same company B filed new transfer petition but after H1b expired and before I94 expired. I  started working again with comany B on the notice of new petition. Did I maintain status as petition was filed before I94 expired? Will my working or staying accruing unlawful stay?

The I94 is controlling. The company would seem to have filed in a timely fashion. The only question is why the initially denied petition would be approved know if everything remains the same.
